I have utilized Nike iD (iD = Individually Designed) twice to create shoes. While it's a long process, takes about 6-8 weeks to get your shoes in the mail, it's well worth the wait for anyone who likes to design their own stuff.
Nike iD allows one to create shoes, bags or watches. From a shoe perspective, you can basically get any Nike shoe and customize it to meet your needs (from a color only standpoint). So, while you can't add shox to Nike Free kicks, you can pick all of the colors, from the laces to the logos - you can even add your initials, name or other personal word/number. If you are not a regular Nike wearer, I would highly reccommend going to your local shoe store and trying them on for fit. (I find Nikes can run a little tighter than other athletic shoes.)
Designing shoes is very easy. Just go to www.nikeid.com and select from the menu listed on the top of the site. If you want to design shoes, pick the variety that best meets your needs (organized by athletic endeavor) and start customizing it. It's a very step-by-step process that doesn't take long. You can even save your designs in your personal virtual locker and/or send on designs to your friends and family. The shoes don't seem more expensive than those in your local Foot Locker, they range from $100 and up (of course there's a shipping fee attached).
I think Nike iD is a great site for people that love athletic shoes - and love design. Very cool for making personal gifts as well.
